WATER and SHUTDOWN

I have a 99 cbr900 with a 1126 motorlowered and stretched 6"that is my street bike but all of a sudden if riding if i go through any water at all the bike goes dead if i wash it wont crank, I have to pull the plugs hook up to charger and turn over until drys out ,can anyone give any tips of where to look for the problem I cant seem to find it
