stock busa gen 1 ignition with a side winder

ok this is my first time playing around with a busa, mostly stock motor, it ran fine before and im building a sidewinder for it to gain a little power and mostly to gain ground clearance so far the only issue ive had with the muffler off and the open header is the FI light comes on an the bike shuts off after a bit- i heard this is a common thing when the ecu senses theirs an aftermarket pipe or whatnot on it,.... once i finish all this i have to figure out how to reprogram the stock ecu and throw it on my buddys dyno, is this problem something that will clear up when it gets reprogrammed or is there a bypass kit or a way to make this work otherwise, this is a low cost build for a friend and he's trying to avoid having to buy a power commander or anything like that at this point

figured out the issue, it wasnt the ignition, it was the tip over switch
